Hey Gijs, this functionality shouldn’t have changed. Please see this article for more information on the notes you can set on invoices.
One thing worth noting is that if you use the “Customer invoice note”, that this note (or lack of note) will be saved against the invoice at the point it’s invoiced. So if you update this note, existing invoices won’t be changed; only drafts and new ones.
If you’re still not sure why a note isn’t showing, please open a support ticket with an example order.

I think I did not fully realise an order note would show up on the invoice
