If I went through a packaging run, scanned all containers to “fill” them with our product and then realized I missed a container but had scanned it as full. How would I correct this issues?

You can undo a packaging run completely (as long as none of it has been sold yet). Please see our article Undo/correct batch errors for how to do this.
Or if you’ve just missed the container, you can do another packing run to add the missed container.
